Flash End-of-Life, Ruffle Integration!
This game runs on Adobe Flash. Effective Jan. 2021, Adobe began blocking its flash player's use everywhere. Kongregate is now partnering with Ruffle to make some of our Flash content playable again. This right here is as beautiful a game as you are going to find on this site. But only if you are willing to stick to it and got the brains for it as well. Watching a successful mechanism work is so satisfying. :)

Minor suggestion:
Clicking symbols adds them to the end of the program. This would save you having to drag everything.

i had it perfectly figured out. all the manipulators were in their spots, the glyphs were in position, the program was perfectly synched. then i realized that the molecules were not in the correct order.

Love this. A brilliant sort of puzzle/coding idea. Also, because I know that people tend to overlook this, I have to say that the soundtrack is BRILLIANT! Every bit matches the simple little industrial/alchemical theme perfectly. Brilliant job with that. This is definitely a 5/5 from me, as well as a fave. As a tip to those playing: I hope this goes without saying, but if you want to keep your machines running efficiently, the proportions between the lengths of the programming for each part should have ratios of powers of two. If you didn't understand that, if one of your manipulators is 18 cycles in length, the only other length there should be is 9. If you have one that has 8 cycles of programming, you can also have manipulators with 4 cycles and 16 cycles (you could also have 2 cycles, but that couldn't actually do anything since opening and closing is already 2)
