I have beaten everything and upgraded everything, but yet there are open slots for units and accessories? What's with that?

If you take over a fat cell with an antibody 1) the fat cell does not change in appearnace 2) unless taken back over by another antibody, CPU will continue to send nano's to your pirated fat cell that will continuously provide you with fat cells for rest of the game.
